
Screening and Validation of miRNA Reference Genes and Genes in Ilex asprella under Cadmium Stress

Screening and Validation of miRNA Reference Genes and Genes in Ilex asprella under Cadmium Stress
The objective of this study was to identify stably expressed internal reference miRNAs and genes under cadmium (Cd) stress in the roots of Ilex asprella, for the purpose of determining the expression levels of Cd stress-responsive miRNAs and their target genes. In this study, total RNA was extracted from Ilex asprella roots subjected to various Cd stress durations, followed by reverse transcription. Subsequently, the Ct values of 9 candidate internal reference miRNAs and 8 candidate internal reference genes were determined through RT-qPCR experiments. The optimal internal reference miRNAs and genes were subsequently identified through a comprehensive and systematic analysis using tools such as geNorm, NormFinder, BestKeeper, and RefFinder. After that, based on the best internal reference miRNAs and genes, this study further determined the expression of 6 miRNAs and their target genes in response to Cd stress in the roots of Ilex asprella. The results showed that although the results of various tools were different due to algorithm differences, in the comprehensive analysis of RefFinder, this study identified UBQ as the best internal reference gene, with the stability ranking of UBQ > Actin > 18S > GAPDH > UBC > EF1-α > 28S > α-TUB, the best internal reference miRNA was U6, and the stability ranking was U6 > 5S > MIR156ab > MIR396f > MIR159d > MIR390j > MIR171t > U4 > MIR166ab. The expression analysis results of 6 miRNAs and their target genes showed that under the Cd stress, the expression of MIR159c decreased gradually, while the expression of MIR171a and MIR393a increased significantly. In addition, the expression levels of MIR167m-5p, MIR399f-5p and MIR529d increased first and then decreased. There was a significant negative correlation between these miRNAs and their target genes, which indicated that under Cd stress environment, Ilex asprella could negatively regulate its target genes through miRNAs to adapt to Cd stress. In conclusion, this study successfully screened the best internal reference gene UBQ and internal reference miRNA U6 in the roots of Ilex asprella under Cd stress, and detected the expression of miRNAs and their target genes in response to Cd stress, which provided a theoretical basis for in-depth study of the regulation mechanism of Cd stress on the expression of miRNAs and their target genes in Ilex asprella.

In mammals, cadmium is widely considered as a non-genotoxic carcinogen acting through a methylation-dependent epigenetic mechanism. Here, the effects of Cd treatment on the DNA methylation patten are examined together with its effect on chromatin reconfiguration in Posidonia oceanica. DNA methylation level and pattern were analysed in actively growing organs, under short- (6 h) and long- (2 d or 4 d) term and low (10 μM) and high (50 μM) doses of Cd, through a Methylation-Sensitive Amplification Polymorphism technique and an immunocytological approach, respectively. The expression of one member of the CHROMOMETHYLASE (CMT) family, a DNA methyltransferase, was also assessed by qRT-PCR. Nuclear chromatin ultrastructure was investigated by transmission electron microscopy. Cd treatment induced a DNA hypermethylation, as well as an up-regulation of CMT, indicating that de novo methylation did indeed occur. Moreover, a high dose of Cd led to a progressive heterochromatinization of interphase nuclei and apoptotic figures were also observed after long-term treatment. The data demonstrate that Cd perturbs the DNA methylation status through the involvement of a specific methyltransferase. Such changes are linked to nuclear chromatin reconfiguration likely to establish a new balance of expressed/repressed chromatin. Overall, the data show an epigenetic basis to the mechanism underlying Cd toxicity in plants.

MicroRNAs (miRNAs) are a class of endogenous, non-coding small RNA that cleavage mRNA targets in sequence-specific manner or the inhibition of translation, which regulates gene expression at the post-transcriptional level. miRNAs are involved in the regulation of plant growth, metabolism and stress response. miR167 family is one of the highly conserved miRNA families in plants. It functions mainly by regulating the () and () genes, and participates in regulating the development of roots, stems, leaves and flowers, flowering time, embryonic development, seed development and stress response. Here, we reviewed the biological functions of miR167 family and its target genes in plant growth and development and stress response, and further discussed the application prospect of miR167 in agricultural production. In plants, bZIP (basic leucine zipper) transcription factors regulate diverse processes such as development and stress responses. However, few of these transcription factors have been functionally characterized in maize (). In this study, we characterized the bZIP transcription factor gene from maize. was differentially expressed in various organs of maize and was induced by high salinity, drought, heat, cold, and abscisic acid treatment in seedlings. A transactivation assay in yeast demonstrated that ZmbZIP4 functioned as a transcriptional activator. A genome-wide screen for ZmbZIP4 targets by immunoprecipitation sequencing revealed that ZmbZIP4 could positively regulate a number of stress response genes, such as,,,,,, and, and some abscisic acid synthesis-related genes, including,,, and In addition, targets some root development-related genes, including,,,,, and, and overexpression of resulted in an increased number of lateral roots, longer primary roots, and an improved root system. Increased abscisic acid synthesis by overexpression of also can increase the plant's ability to resist abiotic stress. Corn (Zea mays) responds to salt stress via changes in gene expression, metabolism and physiology. This adaptation is achieved through the regulation of gene expression at the transcriptional and post-transcriptional levels. MicroRNAs (miRNAs) have been found to act as key regulating factors of post-transcriptional gene expression. However, little is known about the role of miRNAs in plants' responses to abiotic stresses.A custom microparaflo microfluidic array containing release version 10.1 plant miRNA probes (http://microrna.sanger.ac.uk/) was used to discover salt stress-responsive miRNAs using the differences in miRNA expression between the salt-tolerant maize inbred line 'NC286' and the salt-sensitive maize line 'Huangzao4'. Key Results miRNA microarray hybridization revealed that a total of 98 miRNAs, from 27 plant miRNA families, had significantly altered expression after salt treatment. These miRNAs displayed different activities in the salt response, and miRNAs belonging to the same miRNA family showed the same behaviour. Interestingly, 18 miRNAs were found which were only expressed in the salt-tolerant maize line, and 25 miRNAs that showed a delayed regulation pattern in the salt-sensitive line. A gene model was proposed that showed how miRNAs could regulate the abiotic stress-associated process and the gene networks coping with the stress.Salt-responsive miRNAs are involved in the regulation of metabolic, morphological and physiological adaptations of maize seedlings at the post-transcriptional level. The miRNA genotype-specific expression model might explain the distinct salt sensitivities between maize lines.
